I'm going through a lot of this right now with the harry potter game. All depends on how they say it.. the same fact can sound like a compliment or an insult depending on the wording.

yeah, true. it sometimes amazes me what people take notice of! i seem to notice nothing! XXDD
some comments like "this is great but her right eye has 3 more lashes you know" XXDD thank god i never got to fan art gandalf, who i (for a weird reason) imagine without the beard.

I think it kind of depends...first of all, not accurate appearance-wise or not canon? I'm guessing the first because of the 'hair shorter' thing? And I think it depends on how it is approached and what the gripe is...I mean, if someone misrepresents an obvious and important feature of a character (for example, in the Harry Potter books it is very clear that Harry has bright green eyes...it is commented on regularly because they are just like his mom's eyes) then I think it is fair to call them on it...though I don't think there's ever call to be a jerk about it. Could be a simple over-site, or someone doing a commission that isn't that familiar with the character, in which a politely-phrased comment might be useful.
And if its a small thing that someone just misses (dude! Captain Jack Sparrow's braid is on the OTHER side!) then I think...if someone wants to mention it, whatever, but I think that is a little nit-picky and over-critical...but some fans are a bit rabid.
On the other hand, if someone is obviously interpolating for stylistic/artistic reasons...for example...lets see...drawing Legolas from LOTR in a modern punk/biker outfit, or giving Sarah from Labyrinth a pixie cut because you WANT to (and especially if it is mentioned in the artist's comment 'oh, I know that Rose is a blonde, but this is an illustration for my fan fic, which you can find here, in which she wears a long brunette wig in a pivotal scene')...in that case, I think that haters should GTFO.

I know you were asking this more as a 'you are the artist, and if this happened to you' kind of thing...but in my fan art dabblings, I don't think I have really faced much trolling or whining...not a wide enough fan-base, obvs. ^_^

:) i think fans are very scary sometimes. :) since i do a lot of fanart i always get these comments, but i dont get angry or anything i just respond politely
